SpaceX has a much larger commercial space business than Boeing has, they make a lot of money with their commercial contracts to launch satellites into space and help supply the ISS. They earn good money from this, and they have a lot of practical knowledge to produce in larger volumes for a lower price (volume reduces costs).

In addition, SpaceX deliberately underpriced the moon project in order to participate. They ultimately want to compensate for the loss by hopefully winning the main contract, and it is partly compensated by the aforementioned commercial successes.

Boeing has become a gigantic unwieldy machine, they have gained access to the project through their lobby and partly through history because they have competed in US space projects year in and year out. But this means that they were able to ask a much higher price, because that contract was going to happen anyway.

In addition, Boeing does not really have a commercial branch for space science that SpaceX has, it is a traditional player in the space industry that exists for inventing/designing rockets, but where production is ultimately outsourced by the US government to other parties.

Finally, Boeing is more concerned with putting out firesmurder whistleblowers and keep their shareholders satisfied. Since the arrival of ‘space cowboys’ such as SpaceX, there has been a gigantic brain drain among traditional players such as Boeing, and commercial organizations have a leg up.
